How do I find out the CC rating on a bored out engine ? Is there a mathematical equation ? I.E. bore x stroke x something else

Use Pi R squared x Height for each cylinder
I.E. 3.142857 times the Radius Squared (Radius of the bore) times the Height (stroke).
Add the result for each cylinder together to obtain the final displacement.
That should get you pretty close.

Yes but only the portion the piston doesn't fill when it reaches TDC.
Use the calculator it will account for this.
