I'll post some pics when I find a camera with batteries, but certain spots on the pipe and muffler are turning a latte brown colour. Anyone know why that would be?

Its the heat affacting the colour of the metal - I learned it as "oxidation colouring". See the chart here.

Totally normal, nothing to worry about and looks kind of cool. You can also use it to tell how hot things are getting (quite accurately!)

could also be poor quality materials used to build your system
most common cause's is D.I.R.T. (problem can be fixed by cleaning)

Thanks slofox & ManDownUnder, I had wondered if it was heat but I didn't really know. I would say its a touch darker than pale straw yellow on that chart.
