Quick question, what's up with the different length exhaust piping? Might just be my eyes, but does one can sit higher than the other...?

They run tuned lenght exhaust pipes on them. Being a V-twin the top cyclinder pipe has to trouble further than the bottom cyclinder. Good question.

They're a great bike to ride and to work on!

I'm sure it would look good in your shed :D

I thought this might be the case with the pipe layout, but does it make much difference on a bike? I know with cars a tuned length exhaust is a good idea.

Agreed - nice bike!

Exhaust design on a 2 stroke single is an important part of making power, so I'd assume that on a v-twin it'd be critical, as not only do you want that power but you want identical power coming from both cylinders.
