I'm looking at buying a set of cans for my bike 2nd hand through eBay.
Do I need to pay GST on these coming into the country as with new goods, or does it not apply to 2nd hand gear?

Yes.

You only pay GST on goods over $400. If the seller puts a value on the package below that, you're not likely to get pinged.

ThIs is true, but if it goes missing in the post, isn't the insurance only valid for the amount on the Customs Decloration?

Yep.
And it's fraud too. Ya know, whatever.
And Customs are keeping an eye on this too, for that very reason.
