Media is full of recommendations to turn it off.
This shows how:

Shouldn't make any real difference to surfing unless you use a specific aplet.

it gives any webpage access to your PC via a kind of "back door"
you MAY need it for browsing some things, you don't need it running all the time.
set your browser settings to "always ask"
hit ctrl-shift-esc and end the "jqs" process.

Serious question Smoky. When I log in here, I lose some threads that I'm interested in viewing. I then have to log into the actual thread itiself. Anything to do with the Java issue?

I use a Firefox plugin called NoScript which disables Java/Javascript/Flash. You can manually allow things you specifically want to view

Java is different to javascript though.
Since Flash became 'verbotten' the trend is to HTML5 - which relies heavily on Javascript. Disabling it will impact the way some web sites work now and the number will increase.
Java is a different language that runs independent application/s or 'applets' within the browser. Unless you visit a site that uses an applet, the browsing experience is unchanged.
I can't think of any sites I visit that use one. Maybe some of the football league tables.

no.
a) click the "new posts" button
b) find the setting "subscribe through my control panel only" - then you can view your updated subscribed threads on your settings page.
