If the vibration stops when you pull the clutch in at that speed, [5000rpm] then it is definately the engine.

I had lots of trouble with my ol' gn. but the good thing is that they are really easy to work on, if its happening in neutral then its definately the engine.
This may sound weird but unplug the rectifier and take it for a blat.
My rectifier shat itself and started delivering about 18volts around the 6000rpm mark and the increased voltage confused the cdi (ignitor which is a voltage-dependant timing circuit) i took the rectifier off and the problem went away, then got a 2nd hand rectifier because the battery did need to be charged!
Other things to try are:
Spark plugs
Spark leads - you might have knocked them loose
Tappet gaps (use the manual+feeler guages)
Its really unlikely but it could be the shaft that drives the gearbox, then again if that was damaged or warped then you would notice it at low revs...
Simple thing is warm it up, turn it off then unplug the rectifier - it will run for a while on battery and you only need a few minutes to wind it up to 5000rpm
