The original front sprocket has a rubber backing on it, to reduce vibration/resonance, the chain could be eating into the rubber, or the rear cush drive rubber blocks could be disintegrating, that makes a sqealing sound. If the rear cush drive rubbers are worn you should be able to rotate the sprocket back and forth. It is easy to take the tank off and open up and remove the airbox, remount and check for leaks. There is bit of antipollution plumbing around airbox with a filter/valve etc so you may need a manual to check it all out.

I'm just spit balling here, but do you happen to have a new helmet since you rode the bike last time?

The symptoms you're describing, are pretty vague. Other than the rough running, I think the lads at TSS will be happy to look into that.

Might be worth checking a bung or screw is not missing or loose from the vacuum ports on the carbs if they did a balance. probably not but its worth a quick look.
I love the smell of twin V16's in the morning..

Keep it simple. The easiest solution would be to pop a stock Kawasaki filter in and see how she runs - if the noise and performance returns to normal then the new filter is the cause. Sure they can be expensive but so is workshop time if you take it back to the shop to sort.

There is always the horrible thought that the shop warmed up the bike to change the oil before swapping out the old air filter and the engine sucked in chunks of stuffed filter into the carbs.

The original filter clamps onto a wire gauze, so can't get sucked in.
