I've ridden the R3 and the Ninja 300 (same engines and as far as I know the same tuning). The Yamaha has the stronger engine, and has a noticeable amount of extra grunt in the midrange compared to the Kawasaki. In the Kawasaki's favour, it has a slipper clutch, which may be beneficial to you as a new rider.
As it's your first bike, I'd recommend whichever one you can find cheaper (or even look at buying a Ninja 250). The odds are that you'll be looking for a bigger bike anyway in a couple of years as you progress through to your full licence. However, if they're both about the same price then try them both out and see which one you prefer.
Whichever one you go with, they are both great little bikes.
