Not your average starting prob.

I've had my zzr250 for a few days now, but only this afternoon its had trouble starting up. Sometimes it'll start, sometimes it won't. When it doesn't start up, theres a sort of whining noise coming from just below the battery. Haven't had much time to look further, but any ideas where to start looking?

It sounds a bit like the starter clutch isn't engaging.
If you're not too sure about these things I suggest that you get someone to have a look at it for you and see what they think before you go any further and start spending money.
