Underseat does look better but I'd take a small storage box first. From an engineering perspective underseat is a lot harder to tune for max power as the pipe is too long. Straight out the side also means you stand a better chance of keeping hot pipes away from shocks. So if we're talking performance first, underseat is not best, out the side is.

Actaully most MotoGP bikes do both; depending on where the exhaust is collecting the burnt gas from, which is dependant on the configuration of the engine. MotoGP in line 4s (like ZX6rs, GSXRs, R6s/R1, CBR6/thou) like the Yamaha M-1, etc all go straight out the side. Mostly just V configs like the RC211V have an underseat (as well as an out the side) but this is because the rearward tilt of the v config of the engine means it is a relatively short distance to route out under the seat, for the rear cylinders. The Ohlins engineers will tell you how much they hate under the seat configs though because it cooks their shock oil. Even the GSV-R which is a V4 goes out the side.
my TDR has under seat pipes AND storage. I love underseat pipes but to be honest, its not something for or against for me. Suppose in the 600 market though these days there is so little seperating the top bikes something like this would make a lot of difference for some.
The real mystery is how come that fat bastard Hurley has never lost any weight.
