Im getting a mustang seat for my C50, for the pillion mainly, but should also make me a bit more comfortable. The problem with the stock seat I think is that it has no support on the edges so all your weight is in the middle of your ass, less than ideal really, also there is no back support. I saw somewhere a thread with a guy making a backrest for his VL seat by using a pillion backrest fixed to some flatbar. could be worth considering doing something like that.

Dodo, I'm not going to beat around the bush here...Have you changed your seat fluid recently? A must for riding on a new bike as it pressurises to your weight and stays there.
Definitely worth getting it looked at.

I went from 20 weight fluid to 40 weight fluid
Made the seat so much firmer.
And every now and again, I give the seat a small inflation of gas.

Suspension hardness might be one factor, another is upper body lean. I find if I lean back too much [from laziness or wind resistance at high speeds], I am going to end up with some lower back ache. This is because I'll end up resting mostly on my butt and any bumps will end up transferring up the seat along my spine. So leaning forward a bit and using my stomach muscles, especially at higher speeds, will reduce the lower back pain. [Exercises to strengthen your core - stomach/back - are a good idea.]
I also found my suspension - which as an experiment was set up to max stiffness for better cornering - was transferring a lot of vibration up my butt along my spine, again causing fatigue around my tailbone and lower back.
Upper back is usually from being too stiff, relax your shoulders and elbows. I'm still learning to do that more often and when I do, there's no aches around my upper back. Sometimes it's the wind buffeting your head/helmet too that transgers some stress down your neck to your upper back.

I alternate between my front and rear pegs on longer trips to alter the riding position
this alleviates soreness that will occur if just using the front pegs only.
But I can only do this when I know there is a reasonable road distance in front of me
