Just to be different, I'll answer your question.
Cruising along will be just fine, the motor may hunt around a bit as the ram air pressurizing system/equalizer hose thingie will be disconnected. You will not damage the motor. And yes, your air filter will still be inside the box, so no worries there either.
be careful there. you will get infracted for talking on topic on kiwibiker.
Just dug through the manual and the "secondary" air intake has a inline filter that is still far enough along that it is still connected to the bike. Thats what I was looking for. All is good. Bring on the naked look tomorrow.

Looks like my zx7 with the fairings off actually...
Bloody big bastard those two boxes! Been wondering about exactly what purpose the secondary chamber on my ones serves. Probably something to do with standing wave resonances and other funky details that might make you 1-2 hps at 150+ km/h - fluidmechanics = black magic!
But I'm sure Sugilite is right on the money:
You'd expect that the air filter is there - otherwise it probably wouldn't make much difference whether the ram-air ducts are inplace anyway.
Unless it's vastly different from my zx7 it should be quite possible to screw the headlight assembly on to the structure that holds the instruments as well. It's that which supports the weight of the headlight assembly, which in turn supports the top fairing.
Indicators are easily duct taped to the sides of the headlight assembly and hooked up. I drove my zxr250 like that for almost a month.
It is preferential to refrain from the utilisation of grandiose verbiage in the circumstance that your intellectualisation can be expressed using comparatively simplistic lexicological entities. (...such as the word fuck.)

well it went well. - ish.
I did end up attaching the headlight this morning cause it was a bit too dark for my liking when I left for work. The motor "hunting" could more acurately be described and Lurching/stalling/having a massive hissy fit/ bursts of power and then none. Above 60-70k/hr it was a real joke. Just couldnt get the bike going. Made it to work on time though and got the fairing repaired (top job from scott at manawatu plaastics) for $25. Dropped it in to Meanie office this afternoon so he could bring it home for me (what a guy)
Got rest of bike back together. Just waiting on the rest of the bits to arrive.
Sweet.

That's a surprise. Are you sure it was not your feeble arms struggling to hold it all together with the wind force of a naked bike? The motor "hunting" could more acurately be described and Lurching/stalling/having a massive hissy fit/ bursts of power and then none. tried everything. It was really bad. I didnt think it would make that much of a difference but it had me seriously wondering if I had fuel in the tank. Below 60 (once I got to town) it came right but open road it run like a dog. As soon as I put the intake pipes back on it was just like new. Learning experience I guess. and it did get me to work and back without breaking down so that is a good thing.

just thinking. On the 7 is the snorkels upright (so to speak) so the vents are pointing striaght up where as on the 9 they are fully open pointing forward. Maybe?
