I think the 1000 cc vs 600 cc argument comes from the times of 1991 Yamaha FZR1000 vs a 1991 Yamaha FZR600.
Times have changed now and the difference between a GSXR1000 K9 and a GSXR600 K9, in terms of agility and manuvrability is not much. Sure the pistons are larger or smaller and that means turning the bike over from one side to another requires greater or lesser time/force due to inertia of the masses of the moving parts but this calcualtion can be left only for the track.
IMHO, on a nicely varried section of road with tight corners and some straight bits, the 1000cc will take it out with a skilled enough rider to do the comparison between the two bikes. If the rider is not skilled enough to push a 1000 then 600 could be faster.

I was talking to a man in a shop who said he rode an R1 to the westcoast and got home faster on an R6.
Could it be that he was less intimidated by the R6 than the R1? I've only ridden one full spec superbike, but was much slower on that than on any road going 1000 that I've ridden.
Just because the bike is faster, doesn't mean the rider is. Ask any poseur on a brand new 1198s with matching leathers.
