A question about the transponder - I've seen references (not necessarily referring to this flight) "the transponder can be turned off from in the cockpit". Why would the crew ever want to do that?
(I'm assuming that the transponder normally is continuously sending out a aircraft ID and location signal)

Well, it can be done as in Gol Transportes Aéreos Flight 1907 when an Embraer Legacy N600XL had a mid air collision with the Gol 737 after the Embraer accidentally turned the transponder off. No transponder = no TCAS. You can see why transponders have to remain operative during commercial flights, but I can't think of a legit reason to turn it off during flight unless the transponder is faulty and ATC requests the flight crew to switch if off. It would get turned off on the ground though, and be turned on before the flight commences.

Aircraft can still be seen on radar without the transponder being turned on. But the radar reading does not identify the aircraft other then a blip on the screen. Transponder gives the aircrafts ID as well as its altitude and speed. Pilots will use a squawk number for identification. Transponder can only be turned on and off on the plane (not on the ground) Generally if it malfunctions durring the flight, ATC will ask the pilots to check it or squawk a number back. Sometimes they will even ask you to confirm that it is on and set to the correct assigned squawk number.
However pilots can use the transponders to squawk emergency or May Day signal if radio can not be used. Good example will be if the aircraft is hijacked and pilots don't want to use the radios, they will squawk the distress signal via aircrafts transponder. Usually the hijackers will demand that the transponder be turned off so the plane can not be tracked. But it will still show up as an identified signal on the radar screen.
